True. When we see her stand up for Snape in the pensieve, it couldn't have been the first time she did that. She wouldn't stand up for the first time in their 5th year and say that's wrong. If she felt that way she would have felt that way from the beginning.
It could easily cause even more animosity between him and James because they both loved her and he would have known that with his low self esteem, James would have easily won her over before he would, and it could even be why James was so cruel to him was because he was upset that he had feelings for the same girl he did...
His insults to her was out of the rage that he felt at James for allowing her to see him so humiliated. It was his worst memory, not because everyone saw him dangling upside, his filthy undergarments exposed, but because of how he treated Lily.
In OOTP, when Snape is giving Harry Occulmency lessons, he hides 3 memories, if one of them was of this humiliation and this memory of how he berated Lily, then we can assume that the other 2 memories he hid are similar ones. Whose to say for sure that he was hiding anything about his dark deeds and things he has done for Voldemort were any of the memories he hid?
